hey nathan,
that's because the auto-updater only works in the same version number. so let's say you're on 3.9.x then the auto-updater will always work as long as the latest available version is also something like 3.9.x.x - when it's 4.0 or something different then it won't work again.
in this case now you need to upgrade manually. hope that helps
