1. I have tested this locally and the story from stream module seems to display properly in the activity log(http://take.ms/NQzJr).
Also, stream items of uploaded files will not be logged in the activity log. This is default behavior.
2. You can language override the translation below for 'Filter by Apps'. You can only see uploaded files by filtering by the file app(http://take.ms/izhPe).

COM_EASYSOCIAL_ACTIVITY_FILTER_BY_APPS="Filter by Apps"

3. That is for filtering stream items related to 'user updated their profile' or 'user registered on the site'.

The reason I have more apps to filter is because there are stream items under those apps. The app filter appears under the the 'filter by apps' section only if you have stream items under the app.

The app titles under 'filter by apps' in the activity log section can be changed by editing the app title itself(http://take.ms/Ehw5M).

filter by apps works well in home of easysocial, however FILTER BY APPS in Activity Log page do not change even there are stream items under some apps.
as shown in the images, for example , there is Files under 'filter by apps' in Home, but there is not in Activity Log page.
