This is strange indeed, as setting was store in database and once you update to latest version (eb5.2+) it should use your previous setting. May I know do you update from which version?
And perhaps, can you setup a staging site, and apply backup first so we can try to replicate the issue?

I believe it was from the last 5.1 version...

I'm not sure exactly what you want when you say a staging site - I'm really busy right now and headed for spine surgery in a week or so. If you can details as to what you need, I'll try to get it done.

note: the current site is still in development and regularly backed up.

Perhaps you can just elaborate more details which kind of setting reverted during upgrade process so we can test in locally, by right it shouldn't revert any existing setting during upgrade.
