Removing Header and Footer in Notification Emails

I have custom templates for the notification emails in Payplan 4.x. How do I remove the logo header and the site links and other info in the footer that gets added to my custom templates automatically? If I need to create an override template for this, can you tell me which files do I need to edit and if I can place them inside my joomla template's html folder?
The site logo and the footer content are generated from this email template file.

JoomlaFolder/components/com_payplans/themes/wireframe/emails/template.php

You can copy this file then put the copied file to your current template file location.

JoomlaFolder/templates/yourCurrentTemplate/html/com_payplans/emails/template.php
