1-Will discussions show up in the JomSocial activities stream?

Yep, it would generate activity streams for JomSocial However, it would definitely work better with EasySocial though

2-Can I assign members to be email notified email/subscription to real-time notices in different categories. I wish to make this mimic Jomsocial group discussion subscription. if this is something that I may have custom work done do you do custom programming.

Currently when you view a specific category in EasyDiscuss, you will be offered the option to subscribe to the category. When users subscribes to the particular category, they will get a notification email whenever someone posts a new discussion in that category. Take a look at the screen shots here,
