Currently we have imposed uploading restrictions via user type>profile.ACL>photos

Do images added to stories and comments on stories count against this allocation? or just photo's added to Albums?

And if they do - is it possible to give a different allocation for each method of posting?

Do you mean once the limit has been exceeded?
If the photo upload ACL restricts photo upload, the photo panel will not display at all, regardless of the limit.

If the user has upload photo permission but has reached the limit, the photo panel will still display, but the upload limit message will appear when they try to upload.
