My site is growing and I am trying to build easier to manage menus. The problem I have is that when I make a top level menu with seperate sub menus from each top level menu the urls shows the sub level menu as a top level item. I need to make each sub menu appear as if it is attached to the top level for site structure.

For Example I had a menu as below

General
Travel
Spain
Day 1
Day 2
Day 3
China
Day 1
Day 2
Day 3
Peru
Day 1
Day 2
Day 3
Day 4
Photography
Animals
Dogs
Cats
Mice
Buildings
Apartments
Flats
Houses
Famous
Bungalows
People
Men
Woman


When I try to seperate this into seperate menus under a top level menu as below, I lose the correct navigation & how its displayed in the url.

Travel
Photography

Travel menu

Spain
Day 1
Day 2
Day 3
China
Day 1
Day 2
Day 3
Peru
Day 1
Day 2
Day 3
Day 4

Photography menu

Animals
Dogs
Cats
Mice
Buildings

You can see what I mean at my website in the travel menu and photography menus. I want to split the travel menu up so I dont have huge menus. When I try (see the photography menu) the url goes back as if each item is off the top level.

If i understand correctly your issue, do you mean the sef link for your blog post '00007' become http://www.yourdomain.com/00007 ? If yes, do you have a menu item created for this blog post '00007' which is under the root menu? If yes, then this is actually the correct behaviour. Anyway, i saw how you build the menu items for your 'Travel' -> Spain 2014 -> Day 1. E.g. http://www.yourdomain.com/travel/spain-2014/day1. If this what you try to archive? If yes, then you will need to place your menu item for 00007 under the menu item of /photography/los-alcazares-street-art/ so that your sef become http://www.yourdomain.com/photography/los-alcazares-street-art/00007

Please correct me if I've misunderstand your original question.
