I would like to know where to edit the email template that the user gets when they register for the site? I would like to use my own logo at the top and text is not wrapping right where it says "So what's next?" and want to format that. I looked but did not see any templates for this and if there is none I think it would be a fantastic addition to give us more granular control.

You can go to this folder to see all the email template for registration: ../components/com_easysocial/themes/wireframe/emails/html/registration/. Hope this helps.

Thanks, having the ability in the component to make edits to these would be fantastic. One other thing that concerns me, if I change these around will I ever lose my changes because of a future update?

Yes, you will lose the changes. But you can use template override method so your customization will not override during update. You can follow the steps here: http://stackideas.com/forums/upgrade-without-loosing-customizations#reply-174877
