how to set e-mail notifications only when someone reply to comment - notification only to author of the comment ?

Unfortunately this is not possible currently. You can set Komento to notify the author of the post, but not specifically to the author of the parent comment.

This settings (in attachment) send notification e-mail to all users in the thread, it's not good.

If you disable these(http://take.ms/DyMV1), the notification emails won't be sent to the other users.
