Yes, when you upgrade from 2.0 to 2.1, it will automatically convert those custom fields into it's own workflow. The idea is to have a single workflow being used by multiple profile type so you don't have to manually manage each one of them.

However, since you have upgraded from 2.0.x or earlier, the only way the script would be able to associate fields with the profile type is by automatically creating a workflow for each profile type that already exist on the site.
