You are referring to this correct(http://take.ms/gWtQL)? If that's the case, I do not think this should be integrated into ES notifications area as this ED setting produces the notifications on ED. Similarly, ES notification settings produces the notifications on ES.

It would further confuse users if notifications on ED is configured on ES.

Yes this one but also a link to set the individual notifications per discussion,
ES for us is the central extension where user have thei profiles on, privacy options, ..
For our users its one website, they are not aware of the multi extensions built webiste, they use one plateform.

Maybe we should add a custom module with a link to set discussions notifications !?

Perhaps you can consider creating a menu item for this page(http://take.ms/Y8oIJ) and placing it at a menu that is easily accessible by your users?
