One thing I noticed after upgrading was that the calendar module does not function properly...It just shows "Loading...". You can see for yourself, http://www.c-gaia.gr/index.php/news.

Only if you are upgrading between major versions like 3.8 -> 3.9 or 3.7 -> 3.9. If you are upgrading from 3.9 -> 3.9, it should be fine using the updater

As for the calendar module issue, I guess you need to update the calendar module to the latest version
