You can install Komento over the installed Komento - it will override the existing Komento components up to the latest. But if you have made adjustment or modification on the Komento core files, it will be override with the latest version of Komento. If you have made modifications it is best for you to make a backup of komento components.

About "will it remove modules as well?", I believe it is not. Komento component and modules are two different things. Komento updates only update the core files, but the settings is not affected.

I suggest to you to make a backup of your Komento components then updates Komento by overriding existing components. No need to uninstalled Komento component.
