I am trying to organize all my blog content into two different groups, let's say visitor group A & B.

I do not want to create sub categories for group A & B and then have all their content added as lower level categories, because when you do this, you lose the formatting and the sub categories end up looking like this attachment.

How can I separate my content into two main areas without making them categories?

Based on your scenario, "separate my content into two main areas", the best is to use categories. However, have you tried Teamblog approach? You can have two teamblogs represent the Group A & B.

I'm not familiar with how the Team Blogs work, but will investigate. What about the possibility in changing the layout of how sub categories are viewed? Instead of just having hyperlinks to sub categories (under their parent), is there a way to display them as regular "categories"?

Unfortunately right now it's not possible to display these subcategories as root categories
