In the registration custom field section, I have used a Multi Dropdown List and entered the values like Singapore, India, Malaysia etc. On the front end update profile/ registration sections, I see that users can select a same value for two boxes. say,
Box 1: Singapore
Box 2: Singapore
and so on...

Can I impose a rule there so that it will give an error message while submitting same values for two boxes?

Currently we can't achieve that currently. But it would be best if you can submit a feature request regarding this issues in our voice page -> http://stackideas.com/voices, so everyone else could vote for it, the more people request on this, and we will priority consider it.

For suggestion: You can use "Checksboxes" at Backend>Components>EasySocial>Profile Types>*User Group*>Custom Fields as shown http://prntscr.com/ca5btl because this is more efficient if you want user to just pick one values only.
