I edited the email.template.html.php and added it to the location below:
/templates/jf_social/html/com_easydiscuss/emails

I think that the subsciption emails aren't taking the tempalte into effect the others are or at least the instant is

I just checked the codes and it actually does get the template file from your Joomla template if you have placed it in /templates/JOOMLA_TEMPLATE/html/com_easydiscuss/emails/email.template.html.php

Perhaps those emails were actually generated prior to you making these overrides? Try to empty the email activities and post some discussions to generate emails to see if you are still hitting this.

Seems all is beeing picked up now not sure what was going on

Perhaps there are some cache on your site that preventing the email template to take effect immediately. Nevertheless, glad to hear that your issue has been resolved now.
